Abstract
Open AccessHere, we present a protocol for extracting intergenic regions from annotated genomes using TIGRE (Tool for Intergenic Region Extraction). This protocol describes steps for installing and running TIGRE locally. Via TIGRE, the user can prepare the input data ("clean" command), retrieve the intergenic sequences ("extract" command), obtain the respective intergenic nucleotide sequences ("getfasta" command), and merge different GFF3 files ("combine" command). TIGRE capabilities are demonstrated on the retrieval of intergenic sequences from 1,207 land plant mitochondrial genomes.
